The human Caim and the dragon Angelus fought the Watcher Queen through a portal, falling into... 2003 Shinjuku? Caim and Angelus defeated the Watcher but were then shot down by Japanese planes. Unfortunately, that rotting Watcher corpse caused a plague called White Chlorination Syndrome. Humans either turned to salt or became The Legion, vicious white beasts. Eventually, Shinjuku was nuked to stop the outbreak, but this launched the disease across the globe. So scientists created Project Gestalt, a process of separating a person's body and their soul or gestalt to wait out the pandemic. Androids were created to watch over them and replicant bodies were created to eventually re-merge with the gestalts. But over time replicants developed independent personalities and the waiting gestalts went mad, becoming Shades. The Replicant of Nier then defeated his own gestalt, the Shadowlord, dooming gestalts and replicants to extinction. Anyway, thousands of years later, aliens attacked Earth with living machines. The remaining humans fled to the Moon, developing androids called YoRHa to battle on Earth. Now in the 14th Machine Armament War, YoRHa units 2B, 9S, and A2 are charged with jumpstarting the resistance on Earth… but boy those are some big and deadly robots.
